Here is the full process for managing a Shopify Payments chargeback, from the first notification to the bank's decision. Every step below is verified against Shopify's Help Center as of September 2026.

  1. Get notified the moment a dispute lands. Shopify emails you and flags the order in Shopify Admin under Orders → Chargebacks and Inquiries. Add a Shopify Flow "Dispute created" trigger to tag the order or alert your team automatically.
  2. Check whether Shopify Protect already covers it. If the order was paid with Shop Pay, is physical goods only, and shipped with tracking within 7 days, a fraudulent or unrecognized chargeback is reimbursed automatically, fee included. No action needed. Everything else is on you.
  3. Read the reason code and the deadline. Shopify sorts disputes into eight reason codes (see the table below). The response due date is shown on the dispute; it is usually 7-21 days from filing.
  4. Contact the customer first. Many "fraudulent" and "unrecognized" disputes are forgotten purchases or a family member's order. If the cardholder agrees, ask them to withdraw the dispute with their bank and keep the written confirmation as evidence.

  • Item not received, defective or damaged, and not-as-described disputes. Shopify states plainly that Protect "doesn't protect against these types of chargebacks." That is reason codes 5 and 6, plus duplicate charge, canceled subscription, credit not processed, and general (codes 3, 4, 7, 8).
  • Any order not paid with Shop Pay. Regular Shopify Payments card checkouts, Apple Pay, Google Pay, and third-party gateways are unprotected.
  • PayPal and other third-party gateway disputes. Shopify notes these "might follow different processes and timelines." PayPal disputes are handled in PayPal's Resolution Center under PayPal Seller Protection, and Shopify cannot access or manage them for you.
  • Stores outside the United States.
